What about placing the sound room completely out of the sanctuary and placing mics at several locations on the floor and running the sound by feedback from the strategically placed microphones. A video link is also needed so the engineer could see what was happening on the stage. You presumably even have a microwave link and have the sound engineer in another building if you wanted! Isn't this the way some major studio work (that is with the mixing counsel and the recording room separated)?

I think the issue is that your sound engineer has to be able to hear what the congregation hears and a sound pit located in the back of a church where most are not, is not going to give the congregation the best sound.
